I obtained the XRD of the AuNPs, which has fingerprint diffraction peaks. Now to calculate the mean size by scherrer's equation, shall I consider only (111) plane or do I need to take the average of all the peaks?

You can calculate the average of all the peaks or a single peak. it depends upon your XRD. In the article, only the (111) plane is sharper in both the given XRD patterns, the authors might calculate by (111) plane alone.

Each peak will give a different calculated value of the crystallite size. The (111) peak is usually the most intense and would then give the best signal-to-noise in order to calculate the width at half-height - be aware of what you need to be measuring in terms of broadening - radians not degrees etc. The value of the constant (0.89, 0.9) etc is also debatable but must be stated in any result.
BTW, Scherrer was the name of a person and should have upper case...
Yes you can calculate but it would be better if you consider all peak and take the average for more accuracy.

Why is that more accurate? Accuracy is always defined against a known accepted certified reference material.
