We have a mix of total RNA from a symbiotic organ - i.e., a mix of plant RNA and RNA from a Gram-positive bacterium. We would like to get the plant and bacterial transcriptomes from that. We have tried the Epicentre rRNA depletion kits for plant roots and for Gram positive bacteria, 1:1, starting with 2.5 µg total RNA, but there was hardly any RNA left afterward (between 20 and 120 pg of RNA). Can anybody recommend a more promising approach?
