Dear Lorena,

I think the problem is with the path of your extracted directory. The directory might not be listed in your path variable. To be sure if it is path issue or something else, please make your current directory to the extracted directory ($cd /Blah/Blah/Blah/SimRNA_64bitIntel_Linux) then run the program ($./SimRNA -s input_file_sequence) Please use the "./" to indicate that SimRNA is in current directory.

If the error you were facing is removed now then it was the path issue. So to avoid this hectic directory change every time and the use of that "./" you need to add the path of SimRNA in your path variable. To do that follow:

Edit the configuration file (.profile in home directory)

Open a terminal window using Ctrl+Alt+T

Run the command gedit ~/.profile

At the bottom of the file add the line:

export PATH=$PATH: /Blah/Blah/Blah/SimRNA_64bitIntel_Linux

Then save and exit.

Now Log out and log in again.

Now you are good to go you can use [$ SimRNA -s input_file_sequence] from anywhere (any directory)..
