I am derivatising analytes in a method with MBTFA (at 70 deg for 20 min.) and when I do so my levamisole peak disappears from my trace. From experiments with other derivatisation reagents levamisole doesn't derivatise, and I have treated levamisole to the exact same conditions without MBTFA and I can still see it, so where has it gone?

I would venture to suggest that in these conditions you can to observe an opening of thia-containing nucleus of a bicyclic molecule to form imidazolidinone, one of two nitrogens which is trifluoromethylacylated, as was happened in the case of the interaction of levamisole with acetic anhydride by heating (see an article of Ellen M. No functional group to be derivatized.
Your peak is not clear because your injection solution contain the salt compound (as HCl). Add little triethylamine (5 uL) and inject, you shall get nice precise peak.
