I am trying to compare charge transfer resistance between two electrodes, one is rough and another one is smooth. However, the two electrodes have different area. From the EIS curve the charge-transfer resistance that we got, is it a factor of electrode area?
Yes of course! You need to report the impedance in Ohm*cm^2. The inverse of this is related to the speed of the reaction per cm^2. If you have the same reaction in two electrodes with different areas, you should get the same reaction speed.

The Rct value is related to surface area as well as conductivity of the materials.

As Omar and Pramod said to you, Rct depends on area. The equation is:
Rct = (R*T)/(n*F*io)
Where R is gas constant, T temperatura, n number of electrons, F Faraday's constant and io is an Exchange current density which depends directly to the Area.
