Does anyone know to clarify these changes? The 100% intense peak of ICDD file 30-0820 at 56.029 2θ appears to be negligible in obtained XRD pattern of e-MnO2 but second highest peak (65% relative intensity) of this ICDD file at 37.121 has 100 % intensity in obtained pattern.

All database patterns are real samples deposited by the respective authors. They are not standard.
There is an internal check before accepted for deposit, and I guess the obtained X-ray has texture. Check with your ICDD file the (hkl) of the peaks. It will indicate if some texture may be present.
Sample preparation is a critical task in X-ray diffraction.
To be sure, use a mortar to decrease particle size significantly to a very fine powder; use it before repeat the X-ray experiment. Compare the result, if the relative intensities are changed, for sure the texture is the problem.
If unchanged, check the e-MnO2 by another technique; the sample may have some specific effect, vacancies, stacking fault or site occupation that responds to the observed relative intensities.
