You might try looking through some of the seed system literature, Conny Almekinders, Louise Sperling, Eva Weltzien. A lot of their work has been on participatory breeding, but this is in the context of local markets and seed systems. It may not be exactly what you are looking for, but could help move in the right direction.
In the Ecuadorian case, the re-valoration of traditional knowledge started with the politicization of ethnicity, above all, in the Federación Shuar and the other Amazonian indigenous organizations. The most visible outcome of this trend is the concept of Buen Vivir or Good Life. The Catholic Church was quite engaged in this process (at least in its beginnings in the 1960s and 1970s) and still supports this process with different initiatives, among them, the fair-trade project Camari (http://www.fepp.org.ec/index.php?id=151) that actually runs a super-market for indigenous products in down-town Quito. I know that they are also engaged in the creation and support of local markets - but I don't not the details.
The "canasta" movement in Ecuador would indeed be an interesting place to look for examples of this.
It would also be useful for you to clarify what it means to "empower traditional knowledge". Is this different than indigenous people profiting from the sale of their unique agrobiodiversity through engagement in markets?
We just started a pilot project in Oman about biodiversity in the traditional agriculture system in Oman, which called Aflaj.
Studies about traditional knowledge on agrobiodiversity conservation are carried out in Nepal by LIBIRD (www.libird.org). Consulting indigenous and rural communities and visiting local markets (weekly markets in Nepal) give you more idea about agrobiodiversity local markets. Such agrobiodiversity local markets are declined as increasing development and access of transportation so participatory recall method and historical timeline might be helpful.
Professor Mauro Almeida (UNICAMP/Brazil) and Laure Emperarie (IRD/France) are leading an ongoing research project on traditional people, agrobiodiversity and traditional knowledge. Some researchers of the team dedicate their studies to the impacts of urbanization over indigenous people's agriculture, specially Ludivine Eloy. This has been a major topic in Amazonian Studies in Brazil in the last decade. As Rezende already highlighted the excellent work of researchers involved in PACTA, I attached other papers. One of them describes the changes in agro-biodiversity related to the Açaí Market boom in the Amazon Esturary, and the other one reflects upon agro-biodiversity, experimentation and traditional knowledge of manioc farmers in the middle Solimões region.
