Is centrifugation a good method?
I mean if we took a sample which is containing both algae and bacteria, for example algae grown in waste water along with bacteria. For analysis I need to separate both algae and bacteria, like cell constituents (P,N,S).
A wide pore of ceramic Micro filtration system can help you. commercial ones are available for water treatment. let's have a test !!
I doubt that centrifugation would give you efficient separation especially if your aim is elemental composition profiling. I'd go with selective culturing on agar plates followed by isolation and reculturing in order to get pure cultures.
Do you need this separation only for analytical purposes? Than use M. Yassine's answer. If you need to do it routinely on large scale you will have to test different separation methods, which were already listed by others ... for the complete list of separation techniques use one of available textbooks in (waste) water treatment.

regarding your question...why don't you go for Antibiotic treatment of your culture to avoid or suppress bacterial growth. You can use this method at initial stages when you collected sample prom wastewater stream and after this you can go for cell constituents (P, N, S) analysis.
if you want analysis of the biomass in your wastewater culture system, fractionation by filtration is perhaps the most effective way to isolate the biomass. 1.0 micron filter will let mostly just bacteria pass, which you can collect on 0.2 micron filter. There are some compromises here, and assumptions. filamentous forms and clumps of bacteria will not end up in your "bacterial fraction". Watch the size of the coccoid cyanobacteria, some may pass into the bacteria fraction but a fluorescent microscope analysis can account for that biomass if you want to extract it from your numbers. How are you doing the analysis? Ashed glass filter filters can be used for elemental analysis or lipid extraction, DNA not so good. Total lipid extracts can be used to look for prokaryotic and eukaryotic lipids as proxies for biomass. Ashed GF/F filters are the smallest nominal pore size at ~0.7 microns, will catch "most" bacteria and everything else, we use them for chlorophyll and elemental (C, N) analyses.
Filter the sample with a watman GC/F (0.45 micro m)using suction to collect the algae on filter paper and further centrifuge the filtrate for bacterial Biomass .......may can separate algae and bacteria physically.........
By controlling charges on these specimens, we can enhance their separation by applying a salt gradient - diffusiophoretic mechanism. The challenge will however be to characterize the charges on them, which is solution dependent. One possible way of doing so is adhering one (either bacteria or algae) to colloids and screening them based on their mobilities in a salt-gradient. It might be interesting to give it a shot !
Serial filtration with decreasing pore size (end 0,22 mic should be enough for bacteria separation). In this way you avoid to choke the filters
Sieve filtration will do. If not available, Nutrient Agar Medium will separate the bacteria or algae can be grown in photobioreactors or in liquid culture in a tissue culture lab
Or we can add some antibiotics which inhibits the growth of other organisms except algae..like,ampicillin,garamycine etc.
