I have conducting EMSA for a while now, using as probes parts of mitochondrial DNA and nuclear protein extracts from animal tissues. I was able to obtain clear bandshifts last summer, using various mtDNA probes. Since then, every time I try to repeat the same experiments, all bands exept for the free probe, are barely visible. I think that something is going on with the binding. Any ideas?
