I have not worked with protege for a long time, but at the time protege was meant to set up an ontology and define some instances in a convenient way which could then be exported as an owl file. If you you want you can then import that owl file in a database that understands owl and query for instances that satisfy such and such logical restriction

secondaly.. it takes the input file in pprj format..
i had made an ontology i have owl files need to save all the information in this owl file into a running database on which i can fire queries ..please anybody help me???
The Oracle Database Comes With Triple Stores And SPARQL Querying And Inferencing Support Starting From Version 11a Onwards... Thats Your Best Place To Start...
