Could be some geometry parameters as, for example, some specific bond distance, calculated in the former ran with Gaussian 16 and stored in the chk file to be altered in the next run that uses chk file from the previous run?
The entire point of saving the checkpoint file is to store the additional data (MOs, force constants) that can be used for further analysis. This data obviously won't have any meaning, as soon as you modify the coordinates / geometrical parameters.
