I think, I got your question and your problem, but I am not sure that I give you the right answer or not. From my experiences, if Ct value of triplicate is similar or nearly the same, Ct SD is always low(0.1xxx). I have also done standard curve and calculated the primer efficiency of both primers for target and internal control. If the primers efficiency of both primers are similar then 2^delta delta Ct can be used directly. If not I used Pfaffl Method, actually if the primers efficiency of both primers is silimilar when using Pfaffl method after calculation, the formular is always 2^delta delta Ct . Regards ARKOM
