I am looking for implementations of MPI (Message passing interface) library in a set of soft-processors (NIOSII-Altera, MicroBlaze-Xilinx ) in an FPGA. In a similar way as SCC-MPICH (RCKMPI ) but for FPGAs. I am looking for performance numbers when it runs an HPC application.

take a look at Manuel Saldana's publications for recent work on MPI implementations. In terms of accelerating specific applications three (admittedly dated) examples spring to mind: Parallel Brutus (Chess), parallel N-queens and MPI-HMMER-BOOST (genomics). However, I don't think that the FPGAs were communicating directly with the network in these examples - the FPGAs were attached to host processors via PCI.

Thank you for your answer I took a look to Manuel Saldana's work. But I am looking for a solution based on a single FPGA with several PE not in a multi-fpga solution connected via PCI. If exists...
