The best approach is dependent upon what virulence/trait you are interested in understanding.  Virulence factors can be identified using bioinformatics approaches,  through high-throughput screening, or specific targeting.  Testing any putative virulence factor should be done using an appropriate relevant model system, again, depending upon the actual pathogenic/virulence factor being investigated.  This could include either in vitro or in vivo systems or a combination.  I would suggest the following review article that may be helpful.
