There is one pluging called "cell counter". Otherwise, you can convert the image to 8bit, adjust the threshold in order to show only the DAB positive nucleus (because I guess they will be darker than the sorrounding tissue) and then "analyze particles".

Thank you for your response. Do you know of an automated version of "cell counter"? I like the idea of analyzing particles, but need to be able to count both stained and unstained nuclei.

With "cell counter" you have to click on every nucleus you want to count, then the pluging will add a mark on the object to avoid overstimation or understaimation , so let say it is "manual". At the end, the pluging will automatically count the number of clicks giving the total number of cell type 1, cell type 2... [you must predetermine what it is type 1 (i.e. DAB+), type 2 (i.e. DAB-)... ].

If you have another stain that marks all nuclei, e.g. hematoxylin, then the Colour Deconvolution plugin for ImageJ (http://www.mecourse.com/landinig/software/cdeconv/cdeconv.html) can usually separate the image into DAB and hematoxylin components.

Then you can use thresholding and Analyze Particles as Isabel Forner-Piquer suggested on each component, giving you automated counts for positive nuclei and all nuclei.
