A two-way ANOVA does not assume there is no interaction between factors.

Also, the data do not meet assumptions of ANOVA since the dependent variable has two levels (i.e., it is not continuous).

I'm afraid you're mistaken. The dependent variable is not categorical in an ANOVA (one-way or two-way).

The independence assumption has nothing to do with interaction effects. This assumption means that observations in one cell/group are unrelated to (i.e., independent of) the observations of other cells/groups. In other words, each participant is in one (and only one) cell or condition. This differs from, say, a repeated-measures ANOVA.
