Try GeoGebra.. You can also use PSTricks for LaTeX.
Also Chem office is suitable
Hi you may try any of the chemistry packages for LaTeX, listed on http://www.mychemistry.eu/known-packages/. I would myself go for a tikz based package called ChemFig (also listed on the page I just mentioned above).
Thanks to all for helpful comments. ChemBio 3D and Chem office are not freely available. Is there any free software, which may complete the said job?
You can try Chemsketch. It is free and suitable version. You may like this.
