in my opinion there shouldn't be a problem with this approach, depending on a proper conversion of those DICOM FA maps into NIFTI.
But what about spatially unwarping the data to account for susceptibility artifacts? Was this kind of data acquired, too, or is it missing?
If you've got a proper field mapping (e.g. two opposite phase encoding directions), it is definitely advised to preprocess the raw DWI data using TOPUP+EDDY. EDDY would be advisable in any case to account for motion- and eddy-currents related artifacts (and all the magic EDDY is capable of), but as stated above, in principle it should be possible to directly use those FA maps.
