I would like to find out whether there is an increase in microorganism population due to different fertilizers application, and further to find out if there where new microorganisms introduced through fertilizer application. Which method should i choose?

Dear Jan-Ole Boness, I think It is better to use DGGE or qPCR, then you can use 16S rDNA sequence analysis to determine the structure/composition of microbial community.
I dont know which methods used for bulk identification of microorganism, but its a good work. Definitely application of different fertilizer leads to growth of different microorganism, but its difficult to analyses all the organisms but stick on to specific species and analyse diversity and density of that species. all the best..
Tha PLFA analyses could help you to identify the communities of the microrganisms in the soil .
Tthe analyses focuses on the double bonds in the chain of the carbon in the fatty acids found in the soil smple.
Three groups: SATFA ( saturated fatty acids) MUFA (monounsaturated acids) and PUFA ( Polyunsaturated acids).
According the methodology of the PLFA analyses developped by Bligh and Dyer , you could isolate the membrane of the microorganisms and after the several technics of the derivatisation ,you could get the differents groups mentionned .
The number of the carbons ,the number of the double bonds and the position of the double bonds in the fatty acids identified by GCMS , you are able to identify the groups of the microorganisms.
