I want to prepare a SERS substrate on a glass slide and in one of the reference method they used aminopropyltriethoxysilane for glass silylation before the addition of the nanoparticles on the slide but I do not have this reagent in my lab, so I am asking if I can use (chloromethyl)trimethylsilane instead of it (in this step)?
No, I don't think so, the chlorine in chloromethyltrimethylsilane is not very reactive. You need a silane with a hydrolyzable group (amine or chlorine) bonded directly to silicon. In your compound it is bonded to carbon and therefore not reactive enough.
I am really confused by your question. What is your goal? If you are seeking to attach nanoparticles to the surface the amino group is proably critical for adsorption of the particles. You are aminating the surface as oppossed to simply "silylation."
I would also suggest you consider sulfhydral versions of the silanes if you are looking to immobilize gold/silver nanoparticles.
