I intend to exploit TIMSS data into three level multilevel analysis. However, in my context the data only has 20 school with 2 classes, the others are only had one class each schools.
The sample was 153 schools and 174 classes. Can I include all 153 schools or only 20 school to be included in three level analysis?
All 153 , random effects modelling can handle imbalance. If you do get problems in estimation then fit a two-level with pupils nested in classes. In that case the unmodelled between school variation will go the class level, so correctly it should be called between class and school variation.

Thank for replaying my question. However, my main interest is to explore the relationship between school climate (level 3 in this case) and student achievement.
The school climate measure is obtained from student, teacher, and head teacher background questionnaire. Also I want to included the effect of student, teacher, and school backgrounds in the model.
I still think that there should be no problem, have a look at the three-level material on mlwin resources.
