I have 2 samples of infected leaves. First sample, I allowed the infection to occur naturally and to second I sprayed fungicide on the leaves and allowed the infection, this would create stress on pathogen. So, can I study the differential expression of protein in these two samples. Does spraying of fungicide (wettable sulphur) have any impact on expression of protein. Can I carry out this work? What are the loopholes. Please give your valuable suggestions. Thanks.

Using the supplied data , i suggest the inclusion of a control, uninfected leaves plus fungicide should be included to detect any effects over plant surface. The problem could be that the number of fungal proteins may be hidden behind of a mountain of plant protein. It must be optimized.

my suggestions is, first you have to introduce two controls in your experiments i) the plants + fungicide only, ii) plants only. For protein analysis you have use Label free quantitative proteomics or proteomics off gel because e more sensitive.
