I have a 1000 Da (possibly cyclic) peptide with me and I want to know the constitutive amino acids in it. It has been purified by HPLC. Which would be the best method to know the sequence of the peptide?
This can be ashieved by tandem mass spectrometry. Several tools can help the interpretation of the relatively complex data. You can consult an interesting paper on that at http://pubs.acs.org/doi/abs/10.1021/ac900114t

Classically, acid hydrolysis of 1 mg of your product results in amino acids that can be derivativatized for hplc identification. It will not give you the sequence order but will do a fair job of yielding composition by extrapolating the peak areas against a cocktail of standards.
