I am a PhD student, with a background in Civil Engineering, and I am currently working on the assimilation of flood maps derived from satellite into hydrologic-hydraulic models.
I would like to know if you have suggestions of good books about data assimilation especially focused on Particle Filters with applications in hydrology and hydraulics.

I think that is difficult to find a book on that specific topic, but you can find in a separate way the topics Data Assimilation and Particle Filters. In other hand, is not common to find applications for hydrology and hydraulics in a book, the only one that I know is the book of John E. Gribbin: Introduction to Hydraulics and Hydrology
I will agree with Walter Antolinez that maybe books are not the best source of information for what you are looking for, as this is a highly specialized and dynamic area. Perhaps "Handbook of Hydrometeorological Ensemble Forecasting" from Springer could help you... I will also suggest these review articles that might serve as a good introduction to PFs:

Hard to find book with this trend I recommend you to deal with hydrology software

There are limited hydrology focused book, but
I personally found Data Assimilation: Making Sense of Observations by Lahoz et al. 2010 quite useful. Hope this helps!
