I would like to distinguish bacterial strains of the same species from other strains. What method can I use to proceed other than 16s rDNA, WGS, microarray?
i can't do WGS of all the strains belonging to that particular species. So i'm interested in a particular set of genes like marker genes that will aid in distinguishing the strains of the species at least to some extent. thank u for your input
You can use any DNA fingerprinting method: AFLP; rep-PCR; BOXA-PCR; ITE-PCR; RAPD-PCR. Just be sure that the method is reproducible, and number of polimorphic bands is sufficient to see the difference between your strains.
If the bacterial species study contains a CRISPR system , it is possible to study by PCR and sequencing the order of the spacer incorporated to differentiate strains
