The paper with no impact factor (meaning no citation) published in a journal with IF is highly valuable. It means that the paper must have undergone the due peer review process.
I assume you mean papers published in journals without IF.

Some universities in Iran accept papers piblished in these journals as ISI paper. Some other universies consider papers published in journals listed in JCR as an ISI. JCR listed journals all have IF
However, the value of a paper at first depends partly to the scientific prestige of the journal (usually higher impact factors, or publication if a solid scientific society such ad ASCE). After some time the number of citations to your paper will be also another neasure to evaluate the importance of the oaper, which itself might be related directly to the impact factor of the journal.
