I am using VMD LINUX_64 OpenGL, CUDA version in my UBUNTU 12.04 64- bit machine. When I load even small structures, say 50K atoms, it becomes slow. The visualization also run with jerks. Earlier in installed version with UBUNTU 10.10 was running well in the same machine.

Which CUDA version do you have installed? Check also if you have the latest drivers for your graphics board.

I donot have graphics card for cuda in my machine. May it be a culprit for this ?
Graphic card or even CUDA are not a mandatory for running a VMD in Linux (Sure they will enhance the graphic performance). Did you install all the required updates before VMD installation. As some of the optional or non essential updates can improve the graphical performance in case of any Linux distributions. Update the Ubuntu with latest updates and lets check it again.

I want to improve the graphic performance which is poor in my machine right now.
I generally update my system daily. But I didn't install any special package or update for VMD, if you know some, kindly let me know.
