I am referencing multiple species in different genera; however, some of the genera begin with the same letter (e.g., Asclepias curassavica and Araujia sericifera). When abbreviated, both species appear to be in the same genus (A. curassavica and A. sericifera), despite having their full names written out when first referenced. Is there some naming convention to avoid this issue, or should I just not worry about it? I've seen mosquito genera often abbreviated using two letters instead of one1, but I don't know if that's an appropriate solution in this case.

I think you have two choices: one to mention the common instead of Latin name, or use the Latin name starting with two letters.Wish you luck.
Facepalm! You don't have to change anything. Only use one letter for genus abbreviations. Readers will know since you write the full name when first mentioned. It's not even an issue, unless people are stupid, because they should know from the unique species epithet what it is. It's extremely common in articles to have identical genus abbreviations :)
