Depthmap is 2D. I have seen very few 3D recreations, simply because the "social logic of space" is rarely relevant in 3D, because either (1) it is about people movement, wayfinding which happens on 2D planes, or (2) it is about visibility, in which case most of urban space has even distribution because of street canyons. If you are a researcher, you need to build your tool from what is available especially if your ambitions are so niche. Depending on your research question or analytic task, I can see three approaches. First, if you are interested in where people move, just encode the space into multiple 2D planes, and connect on places of ascent/descent. Second, if you look at visibility, just set up 3 planes, one on knee-level, one on eye-level, and one beyond canopy-level, which I believe will describe 95% of urban spatial variability. Third, if you really are trying to optimize something like a Zaha Hadid building shape for visual indicators, I think the fastest way to create a tool would be in Grasshopper, where you can build new code from existing space syntax plugins (e.g., https://genesis-lab.dev/products/syntactic/) to upscale them into 3D.
