At first, pay attention to two main reasons that lead to low yields of target conjugates. First is absence of base (such as DIPEA) on conjugation step. And second is methanolyses or hydrolysis of active ester in the presence of base. So, in case of DOPE and POPE, conjugation step must be performed in dry aprotic solvents.

There is impossible to explain the difference between both syntheses because there is too little date about its conditions.

Dear Iaroslav Kuziv thanks for your answer, I have increased the equivalent of EDC, as I was expecting it to not be very dry and lost its efficiency and the reaction was successful. I have used NaHCO3 instead of that will have a base role.
