This is almost certainly the start of a dehydration process where the polymeric structure ultimately degenerates into an amorphic black mass of carbon molecules. If your derivatives are soluble in water or some other solvent the generated carbon can simply filtered out. Alternatively you could find an appropriate solvent and try chromatographic separation and removal of the coloured derivatives from your final product.

We have tried to filtered this compound trought out diatomaceus earth and flash chromatography (silica gel) with poor color removal. We think that the degradated compound has similar physico-chemicals properties and this makes it dificult to separate.
