There is no optimum phylogenetic approach for general. It strongly depens on your organism group, what kind of data you have, and what you want to see.

The best way is to check the papers related to your research.

Hi Kerstin Pierick , although do not exist a ideal approach to the phylogenies of angiosperm e gimnosperm, the Angiosperm Phylogeny Group (APG) has been considered in many studies as a general approach for this. Currentely the APG is in the IV version, updated in 2016.

However is this my opinion and I agree with the other colleagues that exist several good approches for this.

Worked quite well for me, except for the documentation of V.PhyloMaker. You have to read the paper, the readme on github is not that helpful.

Thank you Jonathan Liria , but as I said I was looking for an angiosperm phylogeny. The article you suggested deals with major eukaryotic groups and I'm pretty sure and won't be as finely resolved for my study group as I need it to be.
