It depends on the subject i think, well.. at this time i am doing a research for salivary and plaque mutans count on children. For children under five years old, it is quite difficult to perform the salivary mutans count. I had read few journals that stated the both result are in the same means. So, plaque mutans counts is more feasible for kids.
S. mutans count is easier at the plaque than saliva, where it is present in a lower concentration. I am not sure about the method you are going to use. but at least that is my case looking for glucosyltransferase-I gene, highly specific marker as found in pertinent literature (Lett Appl Microbiol. 2006 Feb; 42(2):127-31) via real time PCR. DNA extraction step is also crucial in that case, since you need a protocol that works well for gram positive bacteria, since their wall is harder to break in order to expose the DNA you are looking for.
It's different aspects and ultimately is depending about your objects. I hope you'll update us if you do both & figure out which one is more better. Regards
