I have started a project on soil biodiversity recently and my target is mtDNA. Most of the articles I read is focus on microbial diversity, which also a part of my research. But I want to get a broader vision about my sample, not only microbia, but also eukarya (fungi, mammals, plants) and archaea. I would like to use shotgun sequencing but the price is quite high. I want to find other affordable sequencing methods.
One more silly question, is there any difference between shotgun sequencing and paired-end sequencing?
