I am working on a gene which thought to be increases stress tolerant in plant if up-regulated but evolutionary algorithms shows that gene is evolved by neutral evolution. Now i am confused, how neutral evolution leads to stress adaptation or it is by chance.
Most of the variation in gene x, within and between species is not caused by natural selection but by genetic drift of mutant alleles that are neutral. No specific selection for some particular variation.
Variations are caused by mutations but frequency of a particular variation depends upon the selection or bias, If variation gives better reproductive advantage(Natural selection) like adaptation to heat stress, this will increases its frequency in population. Frequency can be increased by by chance(ex Generic drift or Recombination bias ) called neutral evolution.

I have sequences of a gene from 200 crop plants. Some plants are from a tropical area and the remaining are from the arid zone where drought and temperature are prevalent. Genes from the arid plants have 5 non synonymous substitutions in the conserved region relative to tropical. I want to know, are the substitutions carried out in population by natural selection or its a by chance product? Can you provide me a protocol, appreciate you.
