I'm looking for databases from which I can extract information on R&D expenditures of Brazilian universities and research institutes. I thought about using the transparency portal of the Brazilian Government (http://transparencia.gov.br), but in this case I would only have access to information regarding federal institutions and still, I'm not sure whether this information would count for all expenditures.

To answer your question, I suspect the information is probably not available in any detailed format.
This is something I am working on and will have at least a partial answer to in about 6 months time (see the Research Investments in Global Health study project on researchgate, or www.researchinvestments.org) .
In short, am covering infectious disease R&D across the G20 nations, and so including Brazil. Our approach is to try and get detailed information from the funders (tricky, not always available, who is the best person to ask etc), rather than the receiving institutions.
We will have an open access database on our website available probably late summer 2017 (August/September) that can be used to search for investments. Along with visualisations that show the G20 data compared to burden of disease etc.

I'm also struggling to find reliable information. Please let me know if you find a good source of data. I would guess the best sources for your research would be FAPESP, CNPq, CAPES and the transparence portal of the government.
