Environmental microbiologist/ gene jockey here. I'm getting into a project to try to characterize microbial community interactions at a fine scale, in soils. I'm hoping to be able to distinguish fungi, bacteria and archaea from the background soil matrix, which may contain a large quantity of (generally negatively charged) organic matter or phyllosilicate minerals. Even just describing commonly used staining techniques that target bacteria, fungi, or archaea individually would be helpful to me. Any good summary articles would be great just to give me a place to start. Thanks!
