Environmental microbiologist/ gene jockey here. I'm getting into a project to try to characterize microbial community interactions at a fine scale, in soils. I'm hoping to be able to distinguish fungi, bacteria and archaea from the background soil matrix, which may contain a large quantity of (generally negatively charged) organic matter or phyllosilicate minerals. Even just describing commonly used staining techniques that target bacteria, fungi, or archaea individually would be helpful to me. Any good summary articles would be great just to give me a place to start. Thanks!

I don't think that there is a good summary article as these kind of analyses have been rarely performed due to the difficulties arising from the experimental approach. However, FISH can be combined with resin impregnation as shown by Eickhorst et al 2008 and I think they also differentiated between Bacteria and Archaea.
