I am new in the field of statistical analysis of microbial ecological data. I read many articles on microbial community structure and dynamics and data presentations varied. For shannon, simpson, Chaos means, some authors presented in a plot format and some cases presented in a table format. So I would like to know which one is better?

I think either are good. I you really want a fancy figure, you can go for box-plot. However if you want to save space you can do a table. I don't think it matters, the goal when you are juggling with diversity indexes is that you show contrasts between samples/treatments/units, so as long as you show the said contrast or the lack of, you're good.
The real choice is about what indexes you will use and what are the best for your study.
