This would depend on what you're doing MCMC analyses for. If for phylogenetic analyses, you may use MrBayes. There are various tutorials on how to use MrBayes on the Internet.

You could also look at R which is a very versatile analysis tool with many packages that include MCMC. R packages mostly have good documentation and tutorials exist also. Here is a link that shows MCMC packages in R:
