If your literature review was done properly, then your topic will have assumed greater clarity and you will have summarised what is known about your topic, what is not known, where different researchers agree and disagree about what is known and not known, where gaps have been identified by others (or yourself), the nature of these gaps and how you propose to contribute to reducing them (or increasing them!). To do this will require that you produce specific types of knowledge. Quantitative and qualitative methods produce different types of knowledge - they are ontologically and epistemologically different. Your discussion should therefore demonstrate that you understand this, and set out how you will resolve this for your research. Given the types of knowledge you will need to address the gaps you have identified, what decisions are you making about the choices of method before you to generate the knowledge you need? What are your decision criteria and alternatives, what strengths and weakness do they present, and how do you justify the combination you will go for? Once you establish this, you can more easily determine your more practical research strategy and design issues, and the narrative flow of the chapter will be more logical. You should identify and anticipate problems and possible critiques of you choices, taking into account possibilities for analysis that you may be committed to, or which may be opened up or foreclosed by your choices. The key thing to ensure is that your methods generate the type of knowledge necessary to address your research questions.

the research methodology should be chapter number 2 specially in the PhD. dissertation. the first chapter introduction, second chapter methodology, and third chapter literature review, forth chapter .....your study , also can be fifth chapter your research work, and the sixth chapter conclusion, recommendation and suggestion including future research direction.

Saifullah, I disagree with the way your outline looks. You cannot carry out a methodology without knowing the problems in your study. How will you identify the gaps in the studies you are reviewing after a methodology has been done already? It cannot be done that way. Literature Review comes immediately after the introduction then the methodology. If you do that it means you are puting the cart before the horse! That is not the right way to carry out a PhD Study, even for journal articles or any study. And for correction, PhD write up is called Thesis while Master's own is called dissertation.

The structure of the methology will focus on the problems of your research. If it is a mixed method you can identify it based on your variables if it descriptive-correlational or descriptive-quantitave...
