We are interested in implementing an intervention program which aims to improve reading skills amongst children in secondary schools. We want to investigate whether the program improves the children’s reading skills (both for advanced and less advanced readers), and whether there is a significant difference in effect size when comparing advanced readers to less advanced readers.

Since reading skill takes time to develop, I suggest that you use a time series design. It would be noble to observe the development of children, and minimize comparison of their progress with other students. Hope this helps.
You can perform an analysis of structural equations of longitudinal growth curve. You can also perform a longitudinal network analysis that is performed to determine the progress of an educational intervention program, medical, etc.. This analysis allows you to determine the factors to improve and those that are most effective during the process performed.
Observation method would be the most effective in this particular research; and if found possible, participant observation method might be effective too.
