I am attempting an experiment that involves high temperature (65°C) treatment of glass slides pre-coated with aldehyde groups. Upon this process, hydrophobic property of the glass slide (Contact angle) does not undergo any changes, but I was wondering if the aldehyde layer on the glass surface stays intact(at least to the most part of it). Theoretically, is it supposed to significantly decrease the quality of aldehyde slide or stay the same?

You may use modified silver mirror reaction: without aldehydes - their role will be performed by the immobilised -CHO groups that you have. The percentage of the deposited silver can tell you this ;-)
check your sample before and after heating with IR spectroscopy (ATR) in order to check your aldehyde groups stabilty

The concentration of aldehyde groups on nonporous glass slides is very low to see the change in the concentration of bonded aldehyde groups. The measurement of contact angle will not give you a sensitive enough tool as well as silver mirror and IR reaction. The most sensitive reagent for meaurement of aldehyde groups is reaction with dinitrophenylhydrazine. In the case of glass slides you can use spectrophotometer for accurate measurement of absorbance in original and thermally treated slides.
