When the problem arising, during or prior to analyses?
There may be several reasons for that:
1. The condition of the quality-control beads (flow check etc.): usually inappropriate mixing;
2. Gate issue - adjust the gate
3. inappropriate flow rate
4. Pressure issue - try to clean the flowing tubes, remove bubbles;
5. The laser problem:
a) fluctuations of temperature (stabilize the temp., restart the instrument)
b) fine manual adjustment of the laser may be useful (for example you can do it on FC500 Beckman).

Yes, generally, the issues like CV deviation you need to check prior to data collection, cause they may affect your further analyses.
Some issues, however, may exist during analysis (sample preparation).
This is why I`m asked if the problem happens during or prior to analyses.

I guess you shoud be careful about chopping the samples. Also it is necessary to exam your samples in different gain (channel) of FCM instrument.

If QC of the instrument shows CV with in ranges, then there is something with your sample. First acquisition of sample has to be done on low or medium pressure. as you increase the differential pressure, it increase the CV.
