Currently, we are revisiting a manuscript following some suggestions made by anonymous referees. Between such suggestions, they considered necessary publishing the software that we developed, aimed to process our data and reach the results. Then, I revised and performed the code and it was submitted to a couple of public repositories (CPAN and Github). We also built a website in order to provide a platform with further information about the project (manuals, implementation an datasets).

Now, it is time to concern the website and/or the public repositories in the body of the manuscript. What do you think is the proper way to refer this new open source program? Do I need to concern the license? Is it better to refer the website or just these popular repositories? There is some standards or trends regarding this kind of references?
