Did you correctly install Cygwin + RNAhybrid?

I don't have a MS-DOS but by seeing the source-code of RNAhybrid, it seems like you need to install Cygwin first on your computer: https://www.cygwin.com/

Then, you need to install RNAhybrid by following the instruction in the "INSTALL" file of the source code. THen only you can correctly run the commands.

On a side note, why don't you install Linux on your computer or find a Linux box where you can run it easily? Unix (either as Linux or Mac OS X) is the de-facto OS for any kind of bioinformatic analysis. Still another easier alternative is to install a Linux virtual machine (Ask any of Linux expert around)

the RNAhybrid 2.1.2 has inbuilt Cygwin, so we can use without any other installation.

Instead os -F in the command i used -S [target type set] now it working good.

You can use RNAhybrid online in their website. which convenient and customized for different user's.

If not - install latest RNAhybrid which is bug fixed version.

Hi Ellango, I wonder where your option -F, -r, and -o came from? I don't have that in my RNAhybrid. Also, it seems that I need to specify the -s option with either worm, human, or fly. I wonder if you have any experiences on that?
