DOAJ is an open access database managed by independent researchers. DOAJ doesn't accept paid journals and doesn't encourage any sort of impact factor calculation of indexed journals.
WOS and Scopus are managed by private companies, Clarivate Analytics and Elsevier. These databases have private and open access journals (with the predominance of private access) and calculate several impact measures WOS (JCR, Eigenfactor), Scopus (SJR, H-index, SNIP and others). WOS database is more rigorous in the selection process of the journals, so it has fewer journals in the database. The Scopus database has a larger number of indexed journals, including many open access journals.
For good indexed journals I recommend the Web of Science
