Its not about gram negative or positive, the main problem is the fragmentation of DNA. Try to get long fragments with following protocol.

Not personally me, but in our lab, this is a protocol we use. And in fact this protocol is prepared and optimized in our lab. Our lab has produced several good metagenome on nanopore using this protocol.
