The solution would need to register disparate modalities such as CT, MR, PET. It would need to have good GUI feedback to maintain quality assurance of registration. One excellent solution is Velocity, used in radiation oncology, but it is not free.
If user interface is important, try Slicer. Not the best UI but it works.
