Let's say I rotate a hexagonal crystal using Euler angles (φ1, φ2, φ3); and rotate another similar crystal using Euler angles (ψ1, ψ2, ψ3). What would be the angular difference between the final positions of these two crystals, let's say in terms of their respective c-axes? How can I calculate this?

You can do this by formulating the correspoding rotation matrices in terms of the Euler angles, M_1 and M_2, and then the "misorientation" is given by M_1*(M_2)^-1 which you can again express in terms of Euler angles. Symmetry of course implies that several matrices correspond to the physically same orientation. The M_TEX mathlab package contains a lot of tools related to such problems.
