Many software packages for label-free quantification come up in a google search but they are mostly for high-resolution MS, i.e., orbitrap. We have a low-resolution LTQ and want some simple (free) software that works without a steep learning curve.

I think MaxQuant should be able to do that, at least the latest Version.

My understanding (it may be wrong) is that MaxQuant is only for high-resolution MS.
You may be right, I thought i would be possible since you can specify the mass accuracy for the instrument in the dalton range in MaxQuant, so maybe its worth to try. However I found this publication which might help you

Thanks- I will look into the publication. The trans-proteomic pipeline looks like it has an "external tool" that may work.
